If I apply for job A, and upload a resume on Seek, and then apply for job B, and upload another, slightly different resume tailored specifically for Job B on Seek, will that second resume, the job B resume, become the one that job A employer sees?

Your SEEK profile if visible only has one version, so any changes you make there will be visible to any employers looking at an application and clicking out to that.
